This issue is fixed in Subclipse 1.3.x builds (those are based on
Subversion 1.5). If you don't mind to use new working copy format then
you can update from http://subclipse.tigris.org/update_1.4.x
If it is critical to you, you can try to bug Subclipse team to
backport this fix to 1.2.x builds.

The good ol' close/open. That plus a clean checkout seems to have
helped. Subclipse doesn't really like the way the Maven plugin nests
the projects within each other. Unfortunatley there doesn't seem to
be a good mapping between the Maven way and the Eclipse way when it
