I am using m2eclipse with AJDT and never had this problem. Can you open JIRA [1] and provide sample project and steps to reproduce it?

Also can you please confirm that you installed Maven Integration for AJDT feature (it is listed among optional components) and ran Update Project Configuration (right-click, Maven, Update Project Configuration)?
