It seems that maven-eclipse-plugin break m2eclipse wtp integration, and that could explain a lot of strange issues I oberserved in my compagny projects.
I created a JIRA issue with an attached test case : http://jira.codehaus.org/browse/MNGECLIPSE-818 Does m2eclipse use maven-eclipse-plugin internally ? Even if it is the case, declaration of maven plugin should not break wtp integration.
