As far as I know, the CollabNet desktop requires Mylyn 2.x, while Ganymede (Eclipse 3.4) includes Mylyn 3.0, so the CollabNet desktop from that update site is not compatible with Ganymede (unless you will uninstall Mylyn 3.x in Ganymede).
