Maven builder and project import is always using embedded Maven
runtime. There is not about that on the "Maven / Installations"
preference page.

I want to encourage you to report incompatibilities to Maven 3.0 [1],
so once they fixed, the embedded Maven would behave the same as one used
in the command line.
