This is a bit weird. Currently all indexes are tracked by "repository id". Also, there is an extension point that adds "missing" indexes. This extension point is contributed by one of the features you have installed with m2eclipse, namely "Maven Central repository index". So, we need to add some logic to track deleted indexes, so they won't be re-added. In a mean time you will need to uninstall "Maven Central repository index" feature and then you should be able to delete central index. I think you can also keep "central" index in, but change "Repository URL" to point to your own repository. Assuming your repository is also using "central" as repository id.

Background: We have a local Nexus proxy which provides a public merged index which combines the central index with our company repo indexes. So we don't need the remote central index anymore.
