you might have run into http://jira.codehaus.org/browse/MNGECLIPSE-266.
Eclipse disallows source folders to be excluded from export.
The interesting part of your problem is : why did it work before?
What version of m2eclipse did you use when it worked? Could you attach a
"working" test project (that doesn't work anymore) on MNGECLIPSE-266?
