This is the default tycho behaviour, i.e. same timestamp should be used
to generate qualifier version for all modules of a multi-module project.
You don't need to do anything to enable this logic, so I am not really
sure what is going on.
Assuming you are not using maven-build-number [1], can you please open
bugreport in JIRA [2] and provide sample projects that demonstrate the
problem?

PS: I reworked qualifier generation in tycho 0.3.0-DEV-1756 but forgot
to remove obsolete configuration instructions from the user docs at the
time. Fixed now.
