Nathan,
There is no functionality in m2eclipse for opening or closing
projects. However if you group your projects using working sets, you can
close and open all projects from given working set in one operation.
As for referenced projects, I am pretty sure this information comes
from the project buildpath and it is directed from top down, while it
seem like you wanted to close projects going from the bottom up.
