If you're importing stuff to topics/articles, they should contain ONLY content - do not put any layout material there.
I haven't played with filesystem, so someone else should answer that. BUT topics don't automatically match to folders. However, the pages could work that way (make sure the pages are static, not active). Take a look at Websites in Aegir.
Also, if you're using Aegir there's an import function in Web sites. Have you tried to use that? I'm not sure if that will fully solve the problem since you'd still be stuck with the old layouts...
So, you'd still need to get rid of layout HTML... Tricky...
