If you search a bit, you'll run into this blog post that talks about the issue, a solution, a patch and a patched binary (v2.4.1) that incorporates the patch: http://nayidisha.com/techblog/tag/cobertura-plugin-runs-tests-twice I've not used it yet myself, but ran across it a while ago and intend to look at it some time. We should probably incorporate the patch (assuming the author is amenable to that) into the plugin directly if this is actually a bug.
