But, I am a beginner to nutch and I will appreciate if you explain for me
with steps what to do to export Nutch conf dir in another dir.
Another thing is: how to configure the second nutch to tomcat.
I configured the first one as a ROOT and I access it via
http://localhost:8080/.

You can set another configuration directory:
export NUTCH_CONF_DIR=/path/to/second/conf/

Make sure you also use another crawldb, segments etc.
