You can create purchase order for the item to be received in the inventory. Then goto [Facilities]-->[Receive Inventory] and metion the po number.
You can also directly receive based on product id but this method cannot be tracked directly in the accounting module. Also see to it that you receive the inventory in the facility that is tied with your e-commerce store.
