Ant build failures due to interdependent modules

I ran "ant clean" and tried to rebuild but it failed due to changes I 
made to the order and manufacturing modules making them interdependent.  
Both modules throw "cannot find symbol" errors. Would someone please 
advise on how to resolve interdependency problems like this?
