If I manually create a hyperlink in an excel and then read it with poi, it returns a java.lang.String showing the display text of the link. Does poi not recognize excel hyperlinks?

One thing to do is to create a simple Excel document that does what you want and then read it in POI to see how the Hyperlink's Address is created by Excel. You can then set your hyperlinks the same way.
