This'll be the main cause. My hunch is that you'll find HSSFWorkbook from 3.6 to be slightly faster than from 2.5, or otherwise little different.
XSSFWorkbook is xml based (the whole of the ooxml file format is), and processing it needs a bit more memory and cpu than the older binary format.
