Ok. So, we can put all the resources in respective folder and just the custom css which we provide edit functionality in admin can be put in the root directory. As It will make proper directory structure and more user friendly. Also, from the difference in directory structure of different themes in roller, it seems no specified way structure has to be maintained. It can depend from theme to theme.

Also, I have used css, js, images and font folders and have placed specific files in these folders. Just the velocity files are placed in root theme directory. This makes the directory structure looks good and easy to understand and most important I have tested it and its working fine.
