I see how the Filter and Wrapper work roughly but how do I apply them to my
requests?

Google should turn up plenty on "Container Managed Security".

I'm also using a non-standard auth mechanism, but I'm able to take
advantage of the "user roles" feature of CMS by using a Filter and a
RequestWrapper. (I haven't quite gotten it to work in front of a
Shale app, but I'm close and I don't see any reason why it won't
eventually work.)

If that sounds like it might work for you as well, take a look at these
notes:

Let me know if you have any questions. :)
