If this is websphere 6, it comes with a jdom.jar that has given us problems similar to yours. Attempt to use the parent-first parent last setting; match with your working environment. It should be under the server(or node) properties. If this does not work, there is an article on ibm.com that I can try to find for you, a workaround for this issue.
