Please follow this [1]. Basically, in order to do a correct deploy, you should build with a special mvn command specifying bundles, logs and conf directories and, moreover, in order to let Syncope take correct configuration parameters (like for the jdbc connection) copy some of the properties files in sources under the specific conf directory.
