I wonder if this is just a reversed set of parameters.

You write below ...

CasCopier.copyCas(aJCas.getCas(), jcas.getCas(), true);


But the "source" to be copied should be the 1st parameter, and the 2nd is the
"destination".

So it looks like the first two arguments might be reversed?
