It just generates xmlns="".  This wasn't being generated before and I've
not given a namespace to anything.

This is presenting an issue in that the result of the SOAP request is
transformed using XSLT.  The xmlns="" changes the name of the element,
thus causing the XSLT to behave incorrectly.

What do you mean by empty namespaces ? Did jdom miss some namespaces or
just generate xmlns="" ? And more  important question, does this issue
case any problems with client/server communications  ?
