Further triage seems to reveal the following pattern:
- From within Thunderbird, mark a message as seen (or any other flags).
- Then switch to a different (sub)folder in your imap structure.
- Then switch back to the old mailbox.
- Find the flags back to their old state.
- Terminate Thunderbird.
- Startup Thunderbird again, find that the altered flags look as expected
  (i.e. anything you marked looks good).

This problem does not seem to happen with Apple's default mailclient.
In Thunderbird it appears to be some sort of caching-sync error which is
purely cosmetic when switching back and forth between folders.
