You should be able to exclude decoration by adding more excludes to
src/main/webapp/WEB-INF/decorators.xml.

Here's an example from AppFuse:

<decorators defaultdir="/decorators">
   <excludes>
       <pattern>/resources/*</pattern>
   </excludes>
   <decorator name="default" page="default.jsp">
       <pattern>/*</pattern>
   </decorator>
</decorators>

Another thing you might consider is using Lightbox JS to display your popups:
