If you run full-source on your project, you will erase any AppFuse-specific code so you should be able to do whatever you like to it. If you don't run full-source and use it in embedded mode, you should be able to do the same thing since the versions are locked and won't be updated.
So yes, you should be able to do what you're looking for.
