I think you have run into a bug that Alexis nailed down about an hour ago. Basically what appears to be happening is that under Linux there is a corruption of the inputstream used to read in block defintions. In Merlin the input stream could be comming in over a remote invocation or from a XML source. When attempting to get a serialized form from the stream, the stream gets corrupted if it isn't a serialized object. Alexis posted a patch to fix this which I'll be including in an updated dist in a matter of hours.

Can it be that you call $ merlin.sh target/classes -execute but the script sais it should be $ merlin.sh run ???
