Perhaps you forgot to push?
The idea of gists is that you use them for small fragments and temporary
things, so you don't need to clutter up your github account with lots of little
repositories. It's also quicker and easier to edit them online.
Did you try after removing the whole simulation? The last example I have from
you is that you were looking in output-0002, which means that simfactory may
have used some information from the previous output-???? when determining the
number of nodes etc.
