Have you tried xmldiff? http://www.logilab.org/projects/xmldiff/
Haven't used it but I'd be interested in the results if you test it.
It's a great tool and works very fine. It would be nice to have something like XMLdiff implemented in Java. I have done some Googling
and there are some "XMLDiffs" in Java, but not as nice as XMLdiff. Although I wonder what Xindice is using ...
