Stavros I don't have any experience installing Cocoon in the way you propose (mostly because I deploy apps via a server and not onto a desktop) - but nothing that you need/propose to do sounds that difficult with a typical installer (I have had to create Windoze desktop apps that require InstallShield, for example, with many of those same requirements).
