Katharina, I'm involved in a project using exist 0.9.2 with cocoon 2.1.3. We did this by integrating exist into the standard cocoon release instead of using the cocoon that comes with exist.
We copied the JARS required by exist into a standard cocoon environment. Then we edited the web.xml that comes with cocoon to add the exist DatabaseAdminServlet with no servlet mapping. We also added the exist xmlrpc.RpcServlet with a servlet mapping so that we could use the exist client app. You might want to take this approach as well.
