I had a look into the downloadable sources and it should be easy to use it. The build seems to be somewhat old and unflexible, but you can at least use it to get a jeuclid.jar. Deploy all the JARs you need for JEuclid into Cocoon's WEB-INF/lib dir (this should be only GIFOutputStream.jar if I looked correctly and of course jeuclid.jar). Add a component declaration for the MathMLTransformer and the MathMLSerializer into your sitemap and it should work.

MathML is XML, so just transform it as you like.
Jeuclide has nothing to do with Cocoon, so you won't find it here. I even did not find it when searching for "Jeuclide" using google.
