The only pitfalls you might encounter would be those related to explicit paths. If all your document references are within the context that Cocoon lives within (the most common case), then the same app will work on Windows, Linux, Solaris, Mac, etc. There really aren't any major pitfalls unless you knowingly used proprietary features of the underlying platform.
Although you might have to live with better performance due to Mac's JVM not being optimized with HotSpot. But I think that's a cross we'd all be willing to bear...
