It is quite difficult to really answer this question, since it heavily depends on what kind of performance problems you have:
 
You seem to be looking at hardware/software combination where the problem lies. But then again, what is ypur performance issue? Are you trying to transform very large documents, or are you having problems serving 1000 webpages / sec?   
 
Cocoon is not really fast, so if you have trouble delivering many pages, use squid or mod_cache.  Use smart caching in cocoon (caching/expiring/ecaching).
 
You could try giving cocoon extra memory if your performance problem lies in transforming large documents.
 
But, without some specific numbers, and goals, it is hard to say if you have done something "wrong", or that it is just a normal cocoon performance. In other words, try to explain a little more. Furthermore, changing JDK, server, extend memory, etc, will not help you in the long run. I don't think you should seek your solution there.

 Servlet Container - websphere 5.1.7
 JDK - JDK 1.4.2
 cocoon - cocoon_2.1.4
 The cocoon war file we are using was built using the JDK 1.3.1.18
 We use windows XP for development and IBM's iseries for production
 
We are having performance issues with apps running under cocoon.
 
Since we are using a cocoon war compiled under the JDK_1.3.1.18 and our servlet container is using the JDK 1.4.2.  Can anybody tell me if this would cause any performance issues.  Does cocoon run any fast under the JDK 1.4.2.
