When I run that script a shell (dos) window shows the cocoon output.
Are there switches for the script so it runs without opening a shell window?

That's only the easy-to-use scripts running Cocoon on a minimal Jetty. You should not use those scripts for more than testing. Then it heavily depends on the application server and there is no common behaviour. You could for example start Tomcat as Windows service without any shell window.
