When I stop an installed bundle via the text shell it becomes active
again. Is this a bug? Or a works-as-designed?
Right. In the current release of file install, it restarts
automatically stopped bundles... Same things when you stop the
framework. Stopping the system bundle (which means stopping the
framework), stops all the others bundles. However, until file install
bundle is stopped, file install restarts stopped bundles, and so
leaves your cache in a inconsistent state.
So, the good news is that these issues were addressed and fixed. So,
next release will avoid this behavior.

Clement
