not really flex related but i solved it by hiding the parent div of the swf
with javascript when opening the lightbox (and showing it on close)
so i can use wmode:direct

Unfortunately, that sounds like a Flash Player issue. There is no
wmode-sensitive code in the Flex SDK AFAIK.
Might be easier to emulate the jquery colorbox in Flex/Flash?

I assume you clicked elsewhere in the SWF so it is "activated"?
