You shouldn't need autoconf ... I ran autoconf before packaging.
You only need to run it if you change configure.in.
It should be sufficient to do (eg.)
make CONF=--enable-debug
or
./configure --enable-debug
followed by make to build the binary.
Do you get an error? Which version is in FC6?

Versioning your /etc, /home or even your whole installation?
Try fsvs (fsvs.tigris.org)!
