I'm sorry, but I haven't been able to reproduce or understand that problem.
Could you send me the output of "fsvs info -v /var /var/run"?
Is there some chance to do debugging via IRC, or better, via SSH?
I've fixed some other bugs in the meantime ... although I don't think they
might solve your problem, could you please try with current HEAD again?

Versioning your /etc, /home or even your whole installation?
Try fsvs (fsvs.tigris.org)!
