I do not use multiple URLs yet so I'm not sure if I'm a position to give any useful comments... However, you suggestions sound sensible to me. As you suggested, I'd keep all operations local to the corresponding repository / URL and use a separate command to merge the contents a several layered URLs back to a dedicated base URL - however I'm not sure if I'm sure what the pros and cons of both approaches are. Also keep in mind that I do not see a need to tag or branch for me yet and thus I haven't really thought about how I would like to see it implemented so far...
