Guy, Beta 2, OS X 10.6.7, current patches, and I'm not seeing tildes on any menus. I specifically checked the ones you mentioned, and don't see them.
The only difference is I have a 13" MacBook Pro, so my display size is a lot smaller than yours. I wonder if that is part of the explanation. Could you change your screen resolution to something stupidly low like 1024x768 and see if the Tildes disappear?
