I found a solution. Well, maybe not a "solution", but a quick
workaround.
  In order to set the sane values for the borders in the formula one
should go to
 "Tools" --> "Options..." --> "LibreOffice" --> "Advanced" --> "Expert
Configuration"

  And find the items

/org.openoffice.Office.Math/StandardFormat/Distance - LeftSpace
/org.openoffice.Office.Math/StandardFormat/Distance - TopSpace
/org.openoffice.Office.Math/StandardFormat/Distance - BottomSpace
/org.openoffice.Office.Math/StandardFormat/Distance - RightSpace

then press "Edit" and set the values in hundredth of mm (100 - is 1mm).

Still, this way seems a very very unobvious to me. And the question of
why isn't it possible to change these values in the respective dialog
window remains. Should I report to Bugzilla about this issue?
