Apparently not. But that's no particular limitation, as you can easily create an additional custom slide show which consists merely of the same slides as used in the original custom shows - in the appropriate order.

So practically more than one custom slide shows in a presentation are only there to determine before running the presentation which custom slide show to show at time?

That's how I read it: you can have a library of slides on your favourite topic and can select the particular sets (and orders) that you wish to present on particular occasions.
