I have to admit I don't know much about the internal working of yum/dnf.
When I install a new version of Fedora I "yum remove libreoffice*". I
then install the latest version I am using "yum install *.rpm".
I have a cron job which runs "yum update" every night (in fact I have
moved to "dnf update" recently). I have always thought that this update
only affects applications I have installed via the repos. Hence no need
to modify yum.conf in the way you suggest.
So far, so good.
