It sound like each slot is a core. In you example the default is 8 cores and bignode will only use 3.
To extend this a little bit: If you want to keep a dedicated CPU and its cores out of the business: you can try to set an affinity mask on these CPUs before you start the sge_execd. I would expect that all forks of this process will inherit this.
Sound great but I must admit that I can figure out how to do that :-)
But: you have to do the opposite for the processes running outside of SGE on this machine, to use only the other CPU. Nevertheless this might lead to some penalty regarding memory access in case memory from the unassigned CPU was used and processes can't be shifted thereto.
