Encrypted environment variables will be decrypted by the transforms, actions, metadata items etc that use those variables. The encryption/decryption in the environment dialog is a tool, but it doesn't have any control over what gets decrypted or not. This could be clearer in the documentation, feel free to create a task or feature request for this.
