Can you run the program from the server itself? I.e., don't use a web browser or GUI, just go the command line and try to run the program. It sounds like it is running, but failing (or at least failing to do what you expect). Off hand, I'd guess this is a problem with the program, not apache or your configuration. Perhaps the program is trying to access some files or libraries that no longer exist since the upgrade?
