once in a while ;) AFAIK there are no known java6-related jackrabbit issues.

i quickly checked the relevant parts of the jackrabbit code.
the value of the 'rep.home' variable is the same that was passed in the
'home' method parameter of the RepositoryConfig.create() method.
it's not manipulated by jackrabbit.
i assume the code that invokes the RepositoryConfig.create() method
(spring?) is responsible for the garbled value. i'm not familiar with spring
so you'll have to do some debugging, i am afraid ;)
i can only guess that value in applicationContext-Jcr.xml is supposed to be
a relative path.
