Must be happening early in the startup.
Have you looked through the Liferay startup files.
Nothing in the Release notes or update instructions for each of the
versions between what you were running and the new version?
One would expect that there would be a note about something like this.
Anything in the logs about overwriting the repo?
Liferay forum is likely a better place to ask about this.
