As far as differences in operation, it might be helpful if you could provide some complete examples (input data, code, outputs with differences highlighted). There are a lot of places your two approaches could have diverged.
SWRL and Jena rules operate in very different ways-- SWRL begins with OWL and brings in rules, the Jena rules functionality starts with RDF and brings in rules on that. It's not easy to see how it could be that you "wrote the same rules". --- A.
