Just for the record (in the hope it might help others as well), it turned out that the email was PGP/MIME encrypted (with PGP Universal gateway) in a non standard way. PGP Universal gateway uses a multipart/mixed encoding for PGP/MIME encrypted email instead of multipart/encrypted as defined by RFC 3156. A PGP proprietary header x-pgp-encoding-format is used to specify the actual encoding. The fix for this issue will be included with the upcoming release (if someone need this fix before the new version is released, please contact us).
